The first sentence, “Thomas Paine authored Common Sense, which argued for American Independence from Britain, and he also wrote The Crisis.” best combines both sentences because it shows that Paine did two things and are related because he wrote both books.
The conjunction, but and with, do not make sense. “Also” would mean he wrote both at the same time, which we don’t know.
