Tony Stark wanted a flock of backyard chickens but, there was no good place in his yard for them to live.

is this sentence correct. Are there supposed to be no commas?

I think that the comma should go before “but”. This is a compound sentence, meaning that there are two independent clauses. By adding “,but”, it creates the compound aspect.
