The South in the beginning was well fitted with supplies and troops.
As the war drug on and supply depots were captured by the North, the South was slowly strangled and its supplies and troops dwindled.

There are several reasons that can explain why the early battles of the Civil War favored the South. One of the reasons is that the South had better and more effective military leaders. Another reason was that the South was fighting a defensive war, while the North was being offensive. This required more action and movement from the North.
