Because they saw how hard it was to wage a war, much less run a country, with different parts of the country doing whatever they wanted. That was the flaw of the Articles of Confederation. The objective was to create a loose yet sturdy bond between the states by capitalizing on normalizing and regulating common practices in and between the states. Separation of powers is simply the fact that each branch has particular responsibilities. Checks and balances were put into place to make sure that branches didn't "branch out" from their responsibilities.
