When one branch of government, such as the congress, does something that seems to go against the constitution, how is the conflict resolved?

Given the checks and balances implemented in the US government, any time a given branch attempts to override the constitutional rights of individuals, it is checked by another branch of the government, such as the judiciary or executive in this given scenario.
