Suppose you throw a football upward. Is it true or wrong to say that you have not increased the internal energy of the air within the football?

I think it would be wrong to say that you have not increased the internal energy of the air within the football. As the air is just part of the football, like the laces holding the bladder in, the bladder and the casing. It is a single entity.
You could never throw a football so high as to materially affect anything.
