I would say that it'd be

Mold spores present around the jar.

Since the scientist heated the jar and then covered it, all germs and molecules, pretty much anything harmful to the soup couldn't get in it.
So, when the jar was uncovered the present germs and molecules that were waiting around the jar got in it.
