But now a days when technology has made advancement, theories can be put into practical and experimental knowledge and on the basis of this fact most theories get wrong. So a theory has a biggest challenge if at any certain point it contradicts with the existing modern facts.

If you are looking for what could contradict the scientific theory, the answer would be, "new experiments that contradict the theory". If a new experiment were to be proving something inccorect or somewhat false in a theory, than what would be the greatest challenge to it would be to test it.
