Is protecting an endangered species upsetting the process of natural selection?

In ways. If the species is naturally dying out, then yes. However, if humans were killing the species, which is the most common situation, and NO other animals are "helping" people, then no, people are not upsetting the process of natural selection. People, by recovering human-hunted animals are attempting to prevent them from a stronger than normal attack.

It would be unless the reason the animal is going extinct is caused by unnatural forces E.g. air pollution from factories, or deforestation.
