Answer:

Lincoin's Emancipation Proclamation couldn't be enforced federally because of the war going on which divided states and created the Confederate States. Only after war was it possible, so for a time it didn't free any African-American in the Confederate States.

I think they made a mistake in the second paragraph, instead of saying "applied only to the Confederate States" they meant to say applied only to the Union States.
